both nice bikes, personally, I would go for the Focus, as regards pedals, clip in are a big improvement, but you will need to buy shoes as well

"Clip in" pedals (confusingly called clipless pedals) are a huge improvement. I recommend them.

The pedals you linked are really only suitable for MTB style bikes.

The main difference between the Cube and Focus is the groupset, as you have noticed. The Cube has 105, which is a good mid-level Shimano system. The Focus is a bit better with the Ultegra. The Ultegra would be a bit lighter and some might say crisper with shifting and more reliable. 105 is very good, IMO. I have used both groupsets and like em.

The beone has pedals with straps inside, if you are not in a rush to buy pedals you can live with these for a while. They are cheap and plastic, but they are doing the job.
