Rust Spots - advice?

My car wouldn't be considered a classic yet - but I've full intentions of holding onto it

I have a lot of small rust spots (usual places - tailgate, bonnet)

I've seen some spots around the rivet holes where the trim and mudguards
    are as well

I was thinking of removing both - drilling through the rust and cover the holes with body filler

During the warmer days last year I tried:

Green Remover Jelly - ( I think its the same stuff as Navel Jelly/Phosphoric Acid) didn't do a great job - but I didn't give it much of a chance

Bar keepers friend ( American kitchen product- did a good job on surface rust - but didn't penetrate completely)

Stanley blade and sand paper - patched up with a halfords kit - worked but I get the horrible feeling it will start to bubble up over time

Are Rust converters any good? any downsides?
    Anything else I should consider
