Problem with trainers or feet?

Did the Tramore Tri last weekend and ended up with trainers covered in sand and salt water after run. Went home and washed them out with cold water and allowed them to dry in garage over a couple of days. Went for a 5km run on Wednesday and the trainers felt as if they were rubbing on the inside soles / sides of both feet. I assumed that it was due to them not being fully dried out so ignored it. Did a 10km last night and had the same problem only worse, so much so I had to walk the last 2km and now have two blisters on the insides of both feet. My question is is the problem with my trainers following them being saturated and dried out or has something happened to my both my feet since I last wore them (unlikely I think). I ask because I don't want to buy new runners and have the same problem arise again. Cheers.
