To get it rolling:

The mission in GTA2 "Alma Mater Return" where you have to get arrested and bust out of prison

GTA3 "Two Faced Tanner" - taking the mickey out of Driver 2 (Playstation 1)

The mission in San Andreas where you return to a snow-covered Liberty City. (St Marks Bistro)

I remember a deadly mission GTA VCS well you were a service robot a you had to crack the safe and take all the money in Fernandez's house, but he had you do different tasks like clean the floor, light his ciger and service a hooker with a dildo attached to your robots arm! I have to say, that was one of the most original and well taught missions in the series!

The Casino heist in San Andreas. Loved that mission, twas cool doing the smaller jobs to prepare for it!

Yep the "Job" is undoubtedly my favourite mission in Vice City. Utter brilliance

For some reason also enjoyed the "Physcho Killer" and Cop Land mission as well"

Can't remember which game it was but I always loved the mission where you had to cause a certain amount of damage within a couple of minutes.

vice city your thinking of, i think. all the best ones are in VC, i particularly enjoying the one where you have to adjust the searchlight for the porno promo! nice simple ending to it too, vercetti's cheeky chappy laugh!

Driving Love Fist I think they were called around in their limo while they tried to defuse the bomb in a Speed style situation in Vice City.

Chasing a train into the countryside surrounding Los Santos on a motorbike in San Andreas was pretty cool. Also liked dropping flyers out of a plane in Vice City and driving drunk with Phil Cassidy. Cant remember the robot arm one. Really was that in the game?

rly cant remember them all but the bankjob in gta4 was deadly, really like the bankjob in the film Heat

I lked the one in GTA4 where you had to snipe the gang members that were on top of the cranes in the building site. Watching them land on the pavement and cars was hilarious the first time I saw it.

I always loved the mission in GTA Vice City where Phil blew his arm off and you had to drive him around while under the influence of Boomshine. So funny. Or the mission where you have to storm the back of the Ice Cream Factory and escape in a helicopter.
