This is a slightly odd or perhaps stupid query, I have an annual travel pass for bus and rail in dublin that covers me as far as Maynooth, I'm getting the train to Mullingar later today, can I buy a ticket in Pearse from Maynooth to Mullingar or will I have to buy a ticket to Mullingar?

Yes - you'll save about €5 on a return ticket. I've done the exact same thing as you a few times now and there's no issues with it.
