Syncing Ipod/Deleted file from other programme

Hey, apologies in advance if this is a really basic question.
Anyway, for some bizarre reason, the other day I deleted all my music from my file share programming (I often use a different one from Itunes and then just import them into itunes afterwards). I figured that I didn't need them stored twice on my computer and seeing as they were in Itunes and synced with ipod already, just better off deleting them. And I emptied recycle bin and all - moment of madness; I was tired and in bad form, didn't think twice about it.
As I'm sure you all know, now they won't play in itunes library anymore as the original source cannot e detected. I can get over this but I definitely don't want to lose them from ipod itself, as there are a good few of them and would take AGES to get them all again. So my question is that I want to put other stuff on my ipod now but am worried that when I plug it in, all the other stuff might get wiped from it aswell - will this actually happen, as in will the ipod detect that the original file source isn't there and hence not work anymore? Trying to sort out manual syncing but from what I was reading, this works more when you only want selected stuff on your ipod and the unchecked items will be removed from it - is this right, seems a bit much?

Anyway, thanks for reading and answers would be most welcome. I'm not a complete technological dope but you know how it it, if something works for you all the time you don't bother finding out about alternatives until you have to!
