Right oh, well, for a while i've been using bootcamp windows to use one specific programme for one specific reason...and, really it's overkill having this partition solely for what I use it for.

On windows I use "Mediamonkey", I'm sure some of you have heard it, while it is the best music managing software around I can survive without it's myriad of options, well..nearly. One option in particular I really need, that is the ability to auto-organise folders and filenames based on information already available within the media files. All my music is archived in FLAC so supporting that format is a must.
With mediamonkey I can set the auto-organise field to (for example): Artist/Album/T.number - T.Title - Artist .... it would then sort all the selected files nice and neatly and how I like them...is there any such software available on OSX?

I'm guessing the iTunes option for keeping music organised doesn't work with FLAC?

Correct - iTunes won't even look at FLAC :P

Is there any specific reason for FLAC? Would you be willing to convert them to Apple's lossless codec?
