How do I do it? I tried running &appdata& and backing up the profile but it said 'sunbird' not Thunderbird. Does that matter? Is that how its done?

If so, When I reinstall Windows and install Thunderbird, Do I just copy that folder into thunderbird appdata so all my mails will still be there?

    Thanks

When you reinstall Windows or create a new user account, move the Thunderbird folder thats in the hidden Application Data folder in your user account into the new folder and Thunderbird will pick up where it left off.

The way I do it is copy the following folders...
    C:\Documents and Settings\username\Application Data\Thunderbird
    C:\Documents and Settings\username\Local Settings\Application Data\Thunderbird
Then restore them to their original locations.
Maybe there's a more tidy way of doing it, but I can never be arsed finding out.

I use MozBackup, very handy little app for backing emails, settings, etc.

OK I've re-installed Thunderbird and I've put those 2 files in the places but nothings shown up in Thunderbird. Do I have to import them or something to make them show up?

It may have created (and be using) a different "profile" to the one you restored... have a look in the folders for random-looking foldernames... if there's more than one profile folder you'll want to switch it over to the one you restored.
Useful info on it here >> http://www.mozilla.org/support/thunderbird/profile
