When the irish rail site says "all seats taken" is that literally all seats on the train or just a section that can be reserved?

It simply means that the seats on the train are all booked out. You could try buying a ticket at the station and standing if you need to get there by a certain time; otherwise go on a different timed train.

I could be wrong on this but I think only a certain number of carriages are available for reservation so you might be able to show up early and get a seat in one of the others.
