The check engine warning light came on my Ford Mondeo this morning, and has stayed on. My car is booked in for a NCT later today.

Will the check engine warning light cause my car to fail the test?

You'll be OK. Engine management/check lights are not part of the test.

What he said but I'd add it might have an effect on the emmissions though if the engine management isn't running correctly...
