Crap question, but I want to get it right...Is it ok to have your cover letter as your email, or should it be a separate file attached?

Depends on whoever is reading it. Stick it in your email and as a seperate document just to be safe.

You could send your cover letter as an attachment with your resume.

You should send your cover letter as an attachment because emailed application materials are generally printed by the employer for distribution to interviewers. Make sure to keep the email body text short , directing the reader to the attachments.
