Should overclocking be done on htpc's? and would overclocking an e6600 to a safe level have much of a difference when encoding to mkv?

YMMV. Like any overclocking situation it depends on how good your thermals are and of course your motherboard/RAM. Ive always ran my systems overclocked (1.7 that maxed out a 2.1, 1.8@3.0 and 3.0 currently running 3.6), but im really anal on ventilation and thermals. It may help to go with a black case as dark colours, especially anodise dissipate heat through infra-red more readily.

TBH an E6600 is fine, you could go lower if you wanted. Id go the lower route and overclock from there. But yes, the more CPU horsepower you have, the quicker encoding/trascoding is going to happen. Realtime HD transcoding is possible with a 1.8Ghz Core2 so anything above that is a bonus.
