I've had the Mustang over 18 months now with no problems. The auto box is fairly smooth although changing from N to D would always result in a slight jump forward, nothing too noticable though. I have the car out today and I stopped at a red and put it into N, when I engaged D again there was a very noticable thud, much more so than ever before. It drives the same as always, smooth enough, that thud is worrying me though. I know nothing about gearboxes, less even auto boxes, any ideas what the problem may be.

Sounds like the driveshaft doughnut is due for replacement. You may feel some roughness if the rubber has deteriorated, its like backlash !

I would also check the fluid level carefully. Find out how its supposed to be checked, i.e after a drive when at normal operating temperature, check on level ground, engine idling and in "P". This is the norm and the fluid should be between the two marks, preferably a shade over the half way mark. Too much fluid is as bad as too little on auto boxes.

Use a decent brand ATF for topping up if required.

Its also possble you have a soggy mounting somewhere !
