Sorting out fonts in OSX

I want to strip back all the fonts installed on the system so I can work away with Extensis Suitcase and not have to scroll through thousands of fonts when I want them. But I can't seem to get rid of them in Font Book - this massive list of fonts still shows up in InDesign etc. I also don't know which fonts I have to keep…
