I'll be stopping in South America on route to Australia in January and to be honest I don't have a clue about where to go.

Any ideas on what to definitely hit and avoid?

At the moment definites on the tour are Rio, Beunos Aries and The Inca Trails.

How long will you be there for and where do you land/leave from and what time of year?

We are heading for six weeks or two months. Haven't really decided anything, on foot of that our entry and exit points are still up for consideration, but I would imagine flying somewhere on the east coast (i.e. Rio or BA) and out of somewhere on the west (i.e. Lima) would probably be the best bet. We are heading in January.

I think Buenos Aires should be a definite, everybody I know who's gone (around 10) have loved it and would consider living there. One actually went and moved there for two and a half years. My brother also stayed and worked on a ranch in Argentina for a week and really enjoyed it. He did all the usual things as well.
