I recently installed new windows and need to apply a protective varnish/stain.

The windows have come out more orange than the brown I expected so I want to apply a darkening stain.

Can anyone recommend a clear wood varnish with stain

varnish and stain are different things. Also you do realise it will naturally darken with time.

It will darken with time but it could be years. It really is orange.

I realise varnish is generally clear and stain adds colour.

Either way, can someone recommend a solution

What type of timber? I assume teak/iroko?
What previous stain/varnish did you apply to turn it orange?

Personally I like Bondex exterior for anything I do outside. Permoglaze used to make a nice range of UV resistant wood protection but they've either stopped doing them or gone out of business or something; not seen it in a few years.
