I am going to Tokyo in mid September for 2 weeks, I have gone through various guides, just main questions are first what is weather like in that region in September, not really found a defintive answer, is it rainy season, dry, what?

Also any hidden gems I should know about, not just obvious places that you hear of everywhere, but places you found which was enjoyable for whatever reason?

The weather should be lovely in September. It's early Autumn but August is Japan's hottest month so you could still get some hot days. Similar to what we're having in Ireland now. But it can be coolish at night so bring a light jumper/jacket. Rainy season is in June/July and will be well over but in Japan when it rains it pours so you might get one or two days of rain. Just buy a cheap umbrella from any convenience store.

As for suggestions, well firstly I'd suggest changing your mindset from 'I'm going to Tokyo for 2 weeks' to 'I'm going to Japan for 2 weeks'. Tokyo is a really exciting city but you'd be mad to spend your whole time there.
If possible, get a JR rail pass for a week which will give you unlimited access to pretty much all trains including most bullet trains. It's really good value coz 2 or 3 rides on the bullet train costs about the same as a 1 week rail pass.

As for places, definitely get to Kyoto. I'd even recommend spending longer there than in Tokyo. It's Japan's cultural capital but it's also a really cool city with good night life. I've only been in Spring and Summer but I heard Autumn is actually the best season to visit Kyoto. Nearby Nara is also fantastic. I'd recommend Hiroshima too. Osaka is industrial but a big party city. Kyushu is great but a little far. If you do make it to Kyushu, check out Fukuoka city or else get into the countryside (Oita, Kumamoto, Nagasaki are all really scenic).

There's some cool spots near Tokyo too. Kamakura is supposed to be really good but I haven't actually been there.
As for Tokyo, check out Harajuku on a weekend day to see the cosplay kids all dressed up. Shinjuku is cool too. Otherwise, just follow the guide book for all the main sites.
