    Should I let my DS run out fully before I charge it, like a mobile, or does that matter?

    no, you shouldn't do that. That type of charging was only applicable to NiMh batteries, which aren't AFAIK even used in mobile phones anymore.
    The newer Li batteries, don't suffer from the same memory effect, and even prefer more frequent charging.
