I was wondering if anybody has used the Java API's for handling XML. For example JAX-R for XML repositories or JAX-RPC.

Used Webmethods for the last year developing integrations within my company as well to handle EDI and flat-files. From a Java perspective I'm recently started investigating the JAX API's with a view to completing a thesis that looks at speeding up processing of XML. There is a long way to go in this particular area and I think would make a good subject.
