There's always the Virgin Megastore in Times Square.

Not saying it's good. It's just there.

I would try Kim's. There is one on St. Marks Place, as well as a comic book store, St. Marks Comics. What kind of anime are you looking for? There are a few Towers that might have what you want. Katagiri on 59th between 2nd and 3rd, also had an adjoining book store, if I remember correctly. There is also a place called Sunrise Mart on Stuyvesant, which like Katagiri sells Japanese groceries, as well as gifts, books, etc. The store is on the second floor but you will see the signs in the window.

Another suggestion I would have is to take the 7 train to the end, which will take you to Flushing Queens. There is a HUGE Korean/Chinese population here and you can usually find Japanese anime stuff in some of the stores. I remember looking for Hello Kitty stuff--this was years ago--and all of a sudden staring at a Japanese porn video. You never know what you'll find in some of these places. If you walk down Main Street towards Northern Boulevard, there is a ton of video/music stores catering to the Asian community. Again, mostly Chinese/Korean but many will have Japanese stuff, too.

There are a few more places, but I can't think of them off the top of my head. Hope this helps!
