They're dead in the FST, yes, but that's taking place well after the main story arc of Lost. The island story arc ends with Jack dead from his encounter with MIB, having plugged the hole. Rose, Bernard, Vincent, Ben and Hurley staying on the island, with Hurley as the new Jacob and Ben as the new Richard. Lapidus, Ford, Kate, Myles and now-aging Richard escaping on a plane. Desmond presumably escaping at a later stage on his boat. This all actually happened within the context of Lost. Regarding Des leaving the island, his boat was still there. Being a competent sailor he'd have no problem (given the right bearing).
