When I got closer I realised that it was a Level 3 gym with only 2 in it! I just popped my guy in at the top and of I went. Seen that a bit recently, wonder if it's a bug related to what you experienced. There was no one around and no evidence of a battle in progress just before so I know I didn't snake someone's place.
