Which is the best way to store a CD out of a case on a desk or table, data side facing up or down? or which has the least potential for damage

ALWAYS data side facing away from surface...

Hmm, well there are two trains of thought on the subject.
The plastic side of a CD... the "data side" I suppose, tends to scratch very easily. However, having said this, small scratches and nicks tend to do very little harm.
The face of the CD, the side with the aluminium alloy, is much more scratch resistant, and thus would seem like a bettter choice, except that the slightest nick in the aluminium is likely to leave you with a coaster.

Scratches in the plastic can be "read through" or sometimes fixed, depending on severity. Loss of the aluminium surface = irrecoverable data loss.

So really, I'd have to say face down (the face being the side with the writing/artwork), although this brings the double disadvantage of a)not being able to see what CD it is without flipping it over, and b)having a 12cm wide target on your desk - one that seemingly cannot be missed by anything sharp or sticky - you try cleaning Bolognese sauce off a CD...
