I will be getting my PC shipped by air freigth in the next couple of weeks. It will be going in a larger container as part of a shippment. I was wondering what would be the best way to pack it? Should I stick loads of bubble wrap inside the case or remove the parts and pack them seperately?

I'd remove the parts, especially if you have a large CPU heat sink
