Hey,

Has anyone had any experience running Websphere on a cluster of a few linux boxes?

Thinking of setting one up here, have it running on an AS400 atm, but its not so simple to configure, was thinking, seeing its more designed for linux, websphere might perform better (and be easier to config and debug) on a couple of topend machines..

Anyone know any red flags to throw up?

You could try reading the redbook on the IBM site.
