Repayment of bonus

I received a bonus payment back in June 2018, of which I received an email notification stating if I left within 12 months, I would have to pay it back.

I am leaving my job this month and my partial month pay doesn't cover all of the bonus so it looks like I'll have to pay back the rest in cash, i.e. what I was paid net of tax, on top of not being paid for my 3 weeks of work in January. I also put a lot of that bonus into my pension last year, so I think that also might complicate things further.

Couple of questions arise from this:
    1) In terms of taxation, will my tax record be amended for 2018 saying that I earned less money?

    2) If that is the case, I will be over my legally allowed limit of pension contributions for 2018 (as a % of my salary). Will I need to talk to revenue if the above happens?

Separate to this, I am trying to negotiate not paying it back, but they are sticking to it. I received an email in June with the clause, took no notice of it and forgot that clause existed! I never signed anything.
