So I'm currently studying for my Grade 4 in Classical flute. I gave up the instrument for years since secondary school and now I'm returning to it - but flip there's loads of scales - harmonics, melodics, chromatics, in thirds - are these just something you learn off by practicing?
Seems like I'm practicing every night & getting nowhere!!

Break it into manageable chunks. Are you getting lessons or just going for it yourself? I'm not a flautist, but sometimes there can be fingerings/patterns in common so it makes sense to learn some at the same time.

Yep I'm getting lessons and have the best teacher.
I suppose I am making progress it's just difficult to see at the time.

Do the clouds open and it just becomes easy after a while?

They definitely do. There are generally certain landmarks you reach in most instruments. Although I was always told if you don't think you are improving, it's because your standards are getting higher!

If your teacher is just throwing scales at you and you are uncertain, ask them should you concertrate on a few, see if they have anything in common, that sort of thing. Sometimes teachers get a bit preoccupied with other things, will add a scale or two a week and not realise they are piling up!
