Gas boiler rain water coming in

I have a Worcester boiler (about 5years old) and sometimes when it rains very heavy the rain water leaks from the bottom of the boiler. It only happens the odd time, but it was over a pint the last time. Is there something I can put on the end of the flue to prevent this? Also the boiler wasnt on when it happens (not sure if it makes a difference). Also there is a drain from the flat roof near the flue so I think when there is very heavy rain and wind a lot more rain enters the flue.
