If I just swap out the RCD300 in my passat atm for an aftermarket stereo the only problem I will have is that it won't turn off when I take the key out, I'll just have to turn it off manually is this correct?

If that's the only problem I'll have then I'll go ahead because having to turn it on and off manually wouldn't bother me at all.

Radio is wired incorrectly. Check the wiring or bring it to a car radio installer.

a bit late but what you need to do is bring a wire from the fuse box on the driver or passenger side through the dashboard and into the radio you will need a multimeter to find a empty fuse slot that has 12V and switches off when the key is taken out.
the existing power supply behind the radio is constant 12V whereas you need ignition 12V
