Brake pad position problem

My rear brake (Ultegra) was clagged up with all sorts of crud. I took it off the bike and dismantled it to clean it up. When I put it back on the bike I can't get the brake pad on the drive side to line up sympathetically with the rim of the wheel. It is sitting a bit too high for my liking. The pad is adjusted all the way to the bottom of the brake arm.

The brake is working okay, but I'm uncomfortable with how close to the tyre the brake pad is when it is hitting the rim.

Is there something I have neglected to do? Do I need to tighten something I have left too loose? Have I angered the brake spirits somehow?

    Help!

Is the back wheel seated correctly?

Is the back wheel seated correctly?

That was my first port of call. I sat it in the drop outs and did a couple of small adjustments to see if I could improve matters, but I couldn't improve the issue.

Could the brake arm have shrunk?

Maybe I'm not lining the brake up correctly when reattaching to the bike?

What sort of wear is on the brake pad? Can you rotate it slightly?

the pads have a good bit of wear on them (probably on their last legs), I have replacements available.

You may need to realign the caliper.
