My Battery light is on the last couple of days and I noticed last night my headlights are flickering slowly on my 04 Avensis. The car starts fine and seems to drive as normal. Is this just a bad battery or is the altenator goosed? Thanks in advance

Test the alternator output and see how much it supplies with all consumers running.

It is likely that your alternator doesn't charge, due to loose connection, slack belt etc. You must have some amount of charging as without it the car would stop within an hour or so driving.
