Do you have to go through the whole rent allowance procedure when your lease comes to an end even if you plan to stay on in the accomodation and the landlords happy for you to stay on. Does anyone know? Thanks

Your lease is a contract between you and your LL.
If you both agree to another lease, things carry on as normal and you don't need to do anything, afaik.
If you move out, you will obviously need to inform the CWO.
When you get the Rent Review form it will ask you on that about the lease, all you need to do is state the date of tenancy and for how long.
