Since a small while (would be about 2 month now) I have been experiencing this pop-up when I try to open some Non-installation required .exe files (Example: Skyrim NPC editor) anyways, when I double click I am met with a pop up like this:

    CLR.png

I read about several forums, the result of many was a Microsoft .NET problem. I manage to temporarily fix the problem but when I log back in after switching my PC off, the problem reoccurs. Any ideas?

You could try opening a command prompt window and typing:
    sfc.exe /scannow

    Followed by [enter]
This will check the system for any corrupt files, it may help but its a starting point anyways

Try uninstalling all .NET frameworks completely if present (3.5, 4.0 etc.) from Control Panel/Programmes & Features (You may need to use the "View Installed updates button"), then reboot the machine. Now go here and download .net 3.5 and see if it helps, you can then download .Net 4.0 if needed

One problem I am having is I uninstall it but the folder within the Windows folder in my (C:) drive is still there and cannot be deleted, this seems to be the origin of my problem is this folder being here making a complete clean reinstall impossible.

Right click on the folder inside the windows one and click properties>Security tab>Edit>Set your user to have "Full Control". Make sure the folder you are deleting is safe for deletion choosing this method. No harm in also running the Microsoft FixIt tool to repair windows Installer issues (if these are linked.)

    my suggestion exactly.
ill google the problem try a few fixes and if it really starts to bug me ill just reinstall windows.
its a pain but not so bad when everything is backed up.
