From people's experience, what are lufthansa like for transferring bags- in that do they ever manage to lose any or not have the bag make the connection

Travelling Shannon-LHR with Aer Lingus and then checking in separately for Heathrow-Frankfurt-Malta with Lufthansa and somewhat concerned that if the bags don't make it to Heathrow on the way back, I'll have a huge problem.

It's more the airport than the airline. Frankfurt is a busy airport, but I've never had any problems with baggage, unlike Heathrow.

Firstly, there's nothing you can do about it so not much point in worrying. Secondly, Frankfurt is pretty efficient - there shouldn't be an issue if you have enough time between flights.
Unfortunately, with all the transfers you have the possibility of something going wrong is increased.
