PC Removes Virus = PC Can't Boot Up

    I recently installed Microsoft Security Essentials, it found a few virus' and removed them, then it states it needs to restart to complete the process, my PC fails to boot up due to the fact, from what I have gathered, the virus has embedded itself into windows files, and thus the files are removed and the PC can't boot up, it poses a big problem as I cannot update windows, I can't install any new browser drivers and my boot up time is roughly 25 minutes every time I wan't to use my PC, which is a lot.
    Obviously one option is to reinstall windows but I don't have an external HDD, due to the mad money places are changing for them at the moment, and I really do not want to reinstall all my programs ontop of losing mountains of precious files.

    Any help would be much appreciated, if more info is given Ill be sure to tell.
