For best compression use H.264 high-profile. x264 is the best H264 encoder.

Nothing is free though, better compression takes longer and requires more CPU power to decode.

The most common containers for H.264 are mp4 and MKV. MKV has wider support for audio types, subtitles, chapters etc. But mp4 is supported by things like Apple devices, PS3, Xbox etc.

You'll have to decide what audio codec to use also. You don't save much by compressing audio so it's best to leave it as is (usually AC3 but some DVDs have a DTS track). Again your choice might be decided by container or hardware compatibility.

HDDs are so cheap (and get cheaper every year) that personally I would just rip them and keep them as is. The average DVD is about 4-6GB once you rip and discard special features etc. So you'd fit tonnes of them on a 2TB drive.

Yea, leave them alone, or convert them into an iso.
