There is City Limits on Coburg Street & The Craichouse which is upstairs in LV's on Macurtain Street.

Put "Comedy Club Cork" into Google and the first thing that pops up is the Comedy club website in Cork - Bizarre this Internet search engine thingy, you can find almost anything - if you put your mind to it.

On a more helpful note though - there is also a comedy club in East Cork once a month in Middleton: http://www.eastcorkcomedy.com/

Don't know if they are still running it though.
