Car won't start - immobilizer?

My poor car (rx300) is sitting in the car park in work. :p I went to start it this evening and the engine turns over fine but it just won't start. I had somebody jump start it but it didn't help. He disconnected the battery for a few seconds in case it was the immobilizer but I'm not sure if this was the right thing to do? The key is a 2 button lexus/toyota key - the plastic housing cracked so I got a replacement housing online and just swapped the housings over the weekend. This morning I used the fob to unlock the car and the spare standard (no buttons) key in the ignition and no probs - when i mentioned this he said it could be the problem. Surely if that was the prob it wouldn't have started this morning!? I'm a noob so any suggestions on what it could be would be appreciated!!! I got the car from a dealer but the warranty ran out 2 weeks ago so not sure if they'll be any help when I call them in the morning :(

EDIT - also if anyone can recommend somewhere in D3/D9/D11 to get it checked out pls let me know!

Was it the first time you used the key with the new case?? Cos if so the immobilizer chip might have fallen out of the old case when you opened it... Its small enough so you mightnt notice!!

I'm starting to think it's the key after looking around online! Some people are saying the key with the chip needs to be in the ignition but it started no probs this morning so i'm not sure if this is the case

I had one fob/remote key and one standard key.
I swapped the 'buttons' from the cracked key into the new one but the key part is blank since I didn't get it cut over the weekend so this morning I unlocked the doors with the remote/fob key and used the standard flat key in the ignition.

EDIT - Right I've taken the key apart again and the buttons part is a sealed unit screwed together with a rubber seal around it so I don't think I've lost the chip. I'll try putting the buttons back into the old key and see what happens..
