I have a 2005 Octavia and had the fuel pump replaced when it gave up the ghost. The dealer said thats its common enough problem.

I would be asking them are they 100% sure the ecu will fix the problem before telling them to go ahead with the job.

I'd ring around a few skoda dealers in the north and see what they would
charge for the job....I'm not sure about skodas but maybe they could try a
    ecu download...Thats what peugeot do...
    Row.
