Steerer Tube Cap

I'm lowering my handlebars a bit by moving some spacers from below the stem to above it. Does it matter that the cap does not sit flush with the steerer tube and instead sits on top of a spacer which is higher than the tube by about 5 mills?

As Tom says, no, but it is EXTREMELY non-euro (I have an extra one on top on my Litespeed right now, need to get the hacksaw out)

I doubt it... what are spacers for if not this?

Carbon steerer tubes need a bit showing above the stem, otherwise they can crack at the top edge from the clamping pressure. For alloy steerers there is no major issue, except the obvious not looking very euro if you have a big fat spacer above the stem, as I do.

To tempt us into euro failure of course.

Boonen does it right. No spacers. Anywhere.*

*Admittedly this is a custom built frame with rider specific geometry. But still, the point stands.

I said I got help and a hacksaw... If you are referring to the Garmin, I take that off descending and sort of turn my head sideways.
