Have you tried plugging your ipod into a different port and a different computer to determine if its the ipod or the port or the computer. Try booting into an alternate operating system like linux to see if its windows or your hardware.
Personally i've found if the usb is a little loose it can throw up errors like that and also personally recently i yanked my wire out a little hard and actually pulled something out of the port and now the 2 on my front won't work. Let us know what you find

Its a long shot but open up your pc and check the data cables going to your motherboard as its possible you could have knocked them loose if they case and front usb ports are low level.

I'm having the exact same problem. Started getting USB malfunction warnings, then all my USB ports died. Actually there is power still going through them, as mouse lights up, but USB mouse and keyboard not working, none of ports working. Most annoying problem. I have tried pretty much everything. Reinstalled Vista, Installed Windows 7, reset BIOS on Motherboard. It does appear to be an issue as there are a few reports around the web. Most people appear to have sorted the problem by just unplugging the PC for 30 seconds or so. No such luck here though. Only other thing I can think of is to take the damn PC apart and put it all back together. What do I do to reset the PC to how it was when I put it all together and installed Windows?? Driving me nuts....
