Same thing myself.
If you select all the songs from the album and right click on a highlighted one. Select GET INFO, then in the bottom left corner of the window that is brought up is an option for compilation. Tick the box beside it and change the option to yes and then click ok.
Some still remain duplicate in itunes, but ipod has them as they should be
