Are you meant to delete the Hand Historys saved in the HHfile after poker tracker has processed them after each session. ? I get asked by pokertracker to move them to a different file when I load auto import option.

No but its a good idea to setup a folder and allow PT to move any files it has processed because everytime it starts it has to scan all them files it has already processed so it can slow things down alot when youve a large amount of files. Once thats setup just tick the box to move processed files and set the path to the folder you setup

Whats the advantage of saving HH files onto your computer? Aren't they saved in Pokertracker when they are imported?

PT is one piece of software. If you think you might ever try some other kind of software theres a good chance it will want the original files and not the PT ones (it's actually stored in a database and not in a standard file format). Consider your files your definitve history backup and PT something seperate. For example I created a folder called "My Hand Histories" under My Documents and set PT to move them there when it's finished with them. If any other software ever needs to analyse these files I can point them to there.
