Logan into downtown / backbay (Copley Sq) I would usually get a taxi. Its easier than bus and sould set you back about $25.

Mid-town to JFK, bus is best option. Grand Central Station or Penn Station is about $18

JFK to downtown, I went with a shuttle bus company (shared minivan type thing) that was about $25 per person return. I booked in advance though there is a ground transportation desk at JFK who sell tickets and a plethora of buses parked outside trying to get your business.

At Logan you can jump on the T (subway) and change onto the orange line to Back Bay station at State station. Ride costs $1.70 each. Only thing is if you have a LOT of luggage, the free buses that shuttle you from Logan to the Airport station are a zillion years old, don't lean to the kerb and have lots of steps...usually without a terribly helpful driver.

Take the Airtain to Jamakia and then the Long Island RR cost is $10 one way will drop you off at Penn Sation which is 30th St about 3 blocks from your hotel;) and its the fastest way in to manhatten from JFK.
