    Boxing
    Thai Boxing
    Judo
    brazilian Jiu Jitsu
    wrestling

no particular order although Thai and western boxing probably emphsise this aspect most

A lot of it will depend on your instructor as well. I suppose that any of the boxing arts emphasise physical training. Personally I findmyself exhausted after TKD sessions, but then our instructor has us going none stop with drills etc for the hour.

Yeah, I think it would be more a question of 'what club is best for fitness' rather than what art. Even instructors within clubs can differ wildly in their teaching methods.

Boxing and grappling-style arts would probably have more emphasis on strength training than other arts. I'm assuming you're not looking for the martial art to be your sole source of fitness workouts.

Something you'll enjoy and will actually turn up to regularly.

    Something nearby you can afford.

Something that won't damage your health long-term.

Find out what's available in your area, (check out http://www.irmac.net) and make sure the aul' lads in the club are still walking properly. (training on concrete / kicking air not good for the knees / hips etc.)

It really depends on the instructor. My TKD instructor isn't too big into warm ups, we go around 15 minutes warm ups, easy stuff. But when he's away and we have another intructor we do more work, and after TKD im really exhausted, keeps me fit so I dont complain.

Go for a preview first :)

Run and watch what you eat. Losing weight is a lot easier than people trying to sell you fitness fads would like you to believe. Just eat sensibly - use common sense, at this stage you should be able to tell the difference between good food and bad, no need for any special plan or to buy any books or anything - and run/jog.

Try to give up/ease up on snacking. Don't eat out of boredom, don't eat in front of the TV. If you're bored work on a hobby or something... like practicing your karate. :)
