What causes brown stains in the toilet underneath the water?
Those brownish stains that only some toilets seem to have, what causes it?

A combination or urine and faeces particles / solubles settling on the porcelain. Weekly (or as it arises) use of a toilet brush and / or a cleaning agent tends to deal with it.
Faeces will tend to form a scum at the bottom, urine will stain a ring around the water level and both can form a scum above the water level. |

Based on the other thread by the OP, the problem is letting urine sit and a lack of cleaning.
